as long as youre transcoding them into h.264 with AC3, the container won't really matter.
all of my media is h.264/AC3/AAC and i can run between mkv and mp4 in seconds; literally 60s for a 1.5hr movie, 30s for a TV episode. reason? the Roku will sometimes get hung up on MKV and simply changing the container fixes it.
it's quite easy to create a queue with Handbrake, so as long as you have the space and cycles, just toss your media in there and wait. it might take a few weeks depending on library size, but once it's done you're golden.
